Only the catalyst say so, the Crusible science team say the have it under control. So its possible the catalyst only say so to make you choose something else.

While I support Synthesis other both other endings, especially Destroy, this is pretty funny.
In all seriousness though, I personally believe that when the various husks gained sapience, they began to view the Reapers as their creators in the same way the geth viewed the quarians.

In my head-canon, the Synthesis causes all the Reaper ground troops to get a sense of morality/decency/whatever strong enough that they all kill themselves.
