What if Oroku Saki aka Shredder became Samurai Jack's new archenemy? Let's say taking place not long after Samurai Jack defeated Aku and returned to the past he faces a new threat. The Shredder who's Foot Clan are in Japan commiting crimes and the Shredder plans to take over Japan. How would this work and what would happen?

It can be any version of the Shredder but I think it should be either IDW Shredder (Since he is from feudal Japan) or Utrom Shredder (Has likely lived long enough into the past to exist in Jack's time and Jack could become his first archenemy before the turtles do in the future plus Utrom Shredder has similarities to Aku).
