I am watching first episodes of second season and i can admit it's a show that makes all characters quite likeable, even the most annoying.

I find it interesting that Thompson allows Lee and Nate to pick on him, and that he's the manager at the movie theatre they work at. Basically he's their boss.

Not too surprising actually. Thompson is desperate for friends, that's why he lets them subject him to so many things. At work however, he actually has authority, so it's a chance for him to make up for all the humiliating situations he finds himself in.
It's a very believable set up really, very true to life. How many people know someone who's just like that. It's slightly pathetic, but truly relatable; that's why it's so funny.
