Finally caught up with this! The story's pretty nice, I must say.
Some odd things I've noticed, but I don't know if they've been mentioned before, since I'm not going to read through all the comments. No way.
I do feel like the Captain Eldritch was too obvious being Darkrai, given the name; but I can forgive that, since not everyone probably knows that type of lore. But, the fact that the guy has his own ship and apparently other humans are aware that the guy exists to ferry people seemed a bit odd to me... UNLESS, maybe this is all a dream within a dream. (Cue Inception horn here.)
Also, it's quite convenient that Veruka, Rupert and Vincent aren't around for this battle, since they're all fighting types, which would be super-effective against a dark-type Darkrai. I guess that would make things too easy, eh?
Also, with Cotton fighting without Napoleon makes me suspicious. I'm going to guess... due to Napoleon confessing his desire for children, which made their bond even stronger, Cotton might perhaps... Mega Evolve, which would give her the advantage?

Although, if we're getting technical here, swellow could (can) OHKO darkrai with a flame orbed helping handed jolley natured facade. Legendaries and mythical s can always be countered by common pokemon. Sucker punch mewtwo Y with absol. But of course, this is a story, and base power should NEVER come into play anyways.
