For one thing, Bill clearly has limits while Discord has none, or at the very least less. Bill's abilities cannot affect anything protected by a unicorn hair force field, his powers were limited to Gravity falls, he can only enter minds if he makes deals, something I doubt Discord would fall for since there is nothing Bill can offer him. Ford even said that Stan would see through Bill's flattery. While Discord was convinced to join Tirek, Tirek's method compared to Bill's can be summed up as this .
The conventional ways to beat both are similar, but one may be harder to do. Discord needs to be blasted by six items that he can take by six pre-destined beings that he can manipulate while Bill can be beaten by 10 people each correlating with a symbol standing in a drawn version of the Cipher wheel, holding hands hands.
Not to mention while they both lost, Bill lost to ORDINARY HUMANS after they pulled the Prince and the Pauper routine while Discord was blasted by beings who can break mach 10, are super strong or are powerful magic users (amongst other things) who are using the most powerful magic in the land!
My final reason is speculation. Take a look back at every MLP episode Discord was in: When has he ever lost his temper? Not like when Fluttershy wasn't being manipulated or everything done by Treehugger. That was just frustration, I mean full blown "that's it, everyone dies" levels of pure rage! Bill lost his temper a few times and that did little. Discord has done everything he could without losing it, imagine if Bill did something stupid like hurt Fluttershy?

While Discord may be more powerful and less restrictive than bill Cipher.
Bill is a murderous sociopath Who has no problem with disfiguring and torturing Innocent victims. While Discord is just a god-like-troll.
To watch Discord Fight Bill, Would be like watching Arnold schwarzenegger fight Ted Bundy. One guy is very strong, The other guy is a real murderer.

Are you one of those loons that take things out of context; Discord's weakness isn't "being turned to stone". He was turned to stone because of the Elements of Harmony. If it was simple petrification that was needed, don't you think they would've tried that?

Bill Cipher is so above the Elements, it's not even funny. This is the same Bill Cipher who one-shotted the Time Baby, tricked the smartest of minds, and at full power can destroy the multiverse and can kill 11-D foes. Discord hasn't done anything to prove himself at that level.

Time Baby is not Discord. Time Baby's powers are time based, not chaos based. Discord defies logic while Time Baby is just more advanced in using it. Bill was tricked by and lost to normal humans and old men while Discord was beaten by ancient magic, used by beings that are powerful in their own right (Rainbow can break mach 5 with ease). The Elements of Harmony was referred to as "the most powerful magic known to ponydom". Bill clearly isn't that powerful as 1. he said his own universe was destroyed and 2. it was only because he made it so it would collapse; you don't get credit for knocking down a tower with a flimsy base. Discord turned the world into his own slice of chaos to the point the sun and moon can raise and lower with no effort.
Oh, yeah. Bill is also subject to his own laws and limitations. Force fields created with a shielding spell that involves moonstones, mercury, and unicorn hair, and even a "law of weirdness magnetism", something Discord is not affected by and can create. He made it so clouds were cotton candy that rained chocolate milk, physics be damned.
Stop exaggerating Bill. Then again... What fun is there in making sense?
