This is where I think the game's lore and the show's lore diverge. Red and Ash clearly aren't in the same world and respectively I don't think the Mewtwo in the games was created the same way as the Mewtwo in the show.

This doesn't make any sense. Y was created by Team Plasma in the Unova region. Mewtwo here was created by Dr. Fugi for Giovanni in Kanto. In the original prologue to The First Movie, Mewtwo grew from the form he is now as an infant. My theory gets a bit morbid but I don't think those two are the infants. Mewtwo likely a new creature with the consciousness of the original infant. Dr. Fugi was able to do the same with Amber before it failed. There's nothing conclusive about Y but unless Giovanni had contact with N and Ghetsis, Y can't be one of the infants.
