I imagine this following two scenarios.
1) Mewtwo going Mega in a "Let go of me!" kind of moment and end up damaging Mamatwo in a blind rage, followed by him either flying or teleporting away to regain his composure and think.
2) The other way I see this going is with Mamatwo talking sense into him or attempting to let him vent in battle. I don't imagine it going that way because the result of two Mega Mewtwos (one completely enraged) fighting would be near cataclysmic for the surrounding area.
