1) Create another layer, take up another color and use brushes shaped like Pokemons on that new layer. Once done, remove the original white area from around the Pokemons and recolor them. The problem with this is the more Pokemons you use and thus the more brushes you use the more tedious it gets.
2) A script randomizes them in some way, possibly just like #1.
