so here's the infodump:
Maka starts off as a by-the-book Jedi, and when she becomes a Padawan, she is training under Stein, who is one of those "Jedi Code more like Jedi guidelines" guys. This frustrates her to no end. (Conversely, her best friend in the Order, fellow Padawan Soul, who is training under Spirit, acts like he's one of those "Jedi Code more like Jedi guidelines" guys but follows the code a lot more than he lets on. And yes, Spirit did want to train Maka but she wasn't assigned to him due to suspicion of them being relatives, which would violate the "no attachments" rule)
Crona starts off as one of the Nightsister Medusa's champions (the other being Ragnarok) for when she plans to usurp Arachne and take over the clan. As you would probably guess, Crona does not enjoy life with Medusa and Ragnarok but Medusa hasn't given them any prospects for a way out of it. (They also are Dathomirian in this AU, and the marks on their face are tattoos similar to what the Nightsisters have in TCW canon. Crona doesn't have any on their eyelids though)
The two meet when Maka and Stein go on a mission to Dathomir, and Medusa orders Crona and Ragnarok to ambush them behind the scenes. Maka and Stein win the fight, so Crona and Ragnarok are forced to retreat. They run into each other a second time, where Maka finds out what's been going on with Crona's situation and they befriend each other. As they talk and get to know each other better, Crona decides they want to become a Jedi, and that will be their ticket off of Dathomir. Ragnarok is also on board with leaving, but he doesn't think he'd be fit to be a Jedi and would rather forge his own path.
On the day Maka and Stein are set to leave, Crona and Ragnarok hatch their plan to leave their old lives behind and get out of there, which is in short, killing Medusa and sneaking onto Maka and Stein's ship. They figure they can get away with it since Crona's friends with Maka. Needless to say they're found out because leaping onto a ship's docking ramp as it's retracting, while holding bloodied weapons, is an incredibly suspicious thing to do. Since Maka sympathizes with Crona's plight and Stein is basically a chaos entity, the two are allowed to stay, but Ragnarok is on thin ice. Maka ends up hyping the Jedi Order a bit too much and raising Crona's expectations a bit too high on the flight back to Coruscant, and after Crona and Ragnarok part ways, Crona is brought to the Council to detemine their suitability for the Order.
Crona isn't let into the Order because not only are they too old, but they were considered too much of a risk for the dark side with all the fear, anger, hate, and suffering they held. Crona wasn't happy to hear this and let the council know exactly what they thought of that because guess who filled them with all that fear and anger, who was the recepient of all that hate, who was the cause of all that suffering? Medusa. Also, Crona was incredibly suspicious of the Jedi practice of taking people in as babies/young children and essentially shaping them into this mold they had to fit into with the code and let the Council know exactly what they thought of that. Letting out all that emotion was a lot for them, and when they walked back to Maka and she asked them how it went, they couldn't hold back tears any longer. Maka comforted them for as long as they needed, and let Crona live on their ship, where they could see the galaxy with them and stay by supportive people. At this point, Maka started to question if the Jedi Order and its code really was as perfect as she thought it was.
Crona began unofficially fighting alongside Maka and Stein's battalion, and between missions was introduced to Maka's friends. But Maka was the one they remained closest to. That closeness became more and more apparent, and they fell in love. At this point, Maka would have chose Crona over the code any day, and so the two began seeing each other romantically in secret. (a few people caught on, notably Soul, but they all agreed to keep it a secret and let Maka and Crona be the ones to disclose it if they so chose)
Eventually Maka and Crona chose to desert the war together, and Maka leaves the order, and the two live out the rest of their lives happy together, healing from the chaos of wartime.
