There are no holes in the saucer, they're just indentations like the Original Discovery Design

That has nothing to do with "holes."
It's about how computer displays on Discovery prominently display the ship's saucer as they are integral parts of the spore drive.
Dave left them out, since it seems that Ackerman doesn't have a spore drive.
