the end universe explanation for the Galaxy classes weaknesses was that it was designed for another era. Starfleet didn't see the emergence of the romulans or the borg coming on the horizon. there is actually a line in the novelization of the search were Sisko basically tells Kira and O'Brien backs about the Galaxy class was designed mostly for exploration not combat. Starfleet thought that the era that it needed heavy warships was over. Same as there's a line also in the episode Homefront two that were Sisko basically goes to a meeting and they talk about them refitting the Galaxy class after the destruction of the enterprises and the loss of the Odyssey backboarding bunch of new technology from several new classes back to beef up the Galaxy
