Nintendo still has not made it clear whether Sheik is just Zelda disguise as a guy or actually transformed into a guy. All we know is that Zelda disguised herself as Sheik using a piece of the Triforce. So, it is open to interpretation.
I still want to maintain this as open to interpretation, so she either transformed or used some magic to get female Link pregnant, your choice. Either way she just want to avoid being pregnant herself.
