Lmao, I can't blame him for being perplexed, that is one of the things that really confused me when I was playing through Shadow the Hedgehog.
Like, it is emphasized heavily that the Commander knew Maria and was even 'like family' to him, therefore he would know Shadow and Maria were good friends and by extent, that Shadow is innocent, but no.
