Nephilims are born from deamons and angels so Malthael want to take the souls and the powers that come with and he is already an fallen angel and the black soulstone don't seem to affect him. Also in general take the soul of something that had magic in it is same as take the magic within.

he doesn't want to take their souls, he is bound to death itself and feeds from it, but he is not a fallen angel, he is an angel though a dark one, a reaper he reaps the souls but not the souls of the angels, only demonic souls, souls of humans, nephilim and demons, Malthael is a reaper but he is still one of the original five of the Angiris Council, he would never attack his bretheren unless he doesn't know who they are, like that time in Rakkis grave against Tyrael.
