Please, please pleasePLEASE, don't cut any part of a pony, if it's not really required, try to overdo mone, as in this case, 'cause it just looks awful, the top of her hair cropped.

I'll echo what others have said about the colors. It's generally not the best idea to sample from the show, as this can produce inconsistencies due to compression artifacts (among other things.) It's sometimes necessary, but for established characters like fluttershy you can find color guides. has a bunch of good ones. Here's the fluttershy one. [link]

Aside from that, it looks nice. I believe photoshop has an ellipse tool. You should use that to make the eyes. They'll look much cleaner.

One final thing. Use fewer anchor points. Many of your lines look a little choppy. Don't be afraid to stretch out the handles on your anchor points a lot. For example, the inside line in fluttershy's ear really only needs two anchor points, one at each end.
