I'd say it was because The American artists for the cartoon didn't think that Dr. Eggman, who is depicted as somewhat silly, and often blundering his experiments, would be suitable for their particular style and need for a truly nasty villain.
The US version of Robotnik is ugly because..well..Evil is, in itself, an ugly thing.
THe black eyes and red irises helped children see him as more evil than anything.
If you did a side by side comparison between the two, Dr' Julian Kintobor of the house of Ivo (As he is known in Satam and Archieverse), does, in fact, look far more intimidating than the be-spectacled Japanese original.
To be honest, who can take someone that...no offense..silly looking seriously?
To be honest, though, I never really liked the Japanese Eggman because of the fact that in the Anime, they depicted him as more silly and blundering. And to be honest, if he did get control, his world would actually be quite Utopian. Ever Seen RObotropolis in the movie? It's quite beautiful to behold.
Julian Robotnik is hate incarnate. He loathes all things living and covets power above all else. His Robotropolis is dark, dingy, disgusting and toxic.

But hes not in the games. We're talking about GAMES! He almost was though, but he's not. I think ROBOTNIK is cooler bespectacled, it makes you wonder what's under those dark glasses. In the Genesis games he never spoke, leaving his thoughts to be decided by yourself. His burning of all Angel Island Zone, destroying Marble Garden, Restarting an inactive volcano, and forcing animals into small machines to work forever is pretty dark. Both Robotniks share evil intent, though Dr. Ivo Robotnik is rounder and eggier. Oh well.
