Yes, I know when she becomes a "ball", it's more of an energy force... But, I never liked that premise... Sort of like "alien technology" cop out... Oh wait... Samus' suit is an alien made suit...
Oh well... you know what I mean.
She looks so peaceful though...

It's obvious how it works...the morph ball becomes dimensionally transcendental, allowing its inner dimensions to be larger than its outer dimensions. Just ask any passing timelord.

Yeah, her suit uses matter-to-energy conversion technology (which sort of makes sense, in realistic terms), so we wouldn't see her all curled up in that little ball like this. Still it's some pretty cool imagry, and an awesome pic. I know you don't dig the whole energy-inside-the-ball idea, but that's how it really is in Metroid. D:

It also explains how she can fit 250 missiles, lots of beam upgrades, and have unlimited bombs. My godbrother said it's sort of like how Kirby can eat so much: it's like an extra dimesion pocket for warpspeed transferring stuff in and out.

Thing about Samus suit is it's actually able to fracture apart into energy, which is how when she grabs the varia suit upgrade it just appears on her. it's also how she managed to get left off-gaurd without her suit in the so called "Zero Mission." The suit I'm guessing probably has a core unit that morphs energy around it into a preset atomic pattern, best conclusion I can come up with. This means that the core can send information to, probably some recievers on her suit with data that the energy will respond to. So long as she has the data, the energy can create it. Make sense? That means that the arm cannon could actually fracture off and spawn into another glove if she really wanted it to. There are probably some good reason why she doesn't have two arm cannons, one of which is that she's got to have a hand free for scanning, and she's also probably not ambidextrous (plus her arm cannon has an onboard control pannel, so in an emergency and such she'll probably need direct access to it. You don't believe me about the panel, leave her on idle watching closely on metroid prime. Not sure if she shows it in Metroid Prime 2.). Did I clear what it most likely is up, or does it still seem kind of odd??

For anyone curious, Samus is converted into pure energy when her suit goes into morphball mode - but official explanations be damned; this piece is artistic and beautiful just the way it is...Samus looks so peaceful and calm.

Actually, if you play Metroid Prime, You will see that the morphball itself isn't too small. Just about that size you see above.

I never gave thought to how the suit transforms into a ball because of the "morph" moniker. I think that it's partially just a design that just evolved from an 8-bit game into the modern polygonal era in a very odd way.
