But how did original Transformers and Beast Wars tie together anyway?
Not counting Starscream, of course.
And - didn't Beast Wars take place millions of years ago while G1 TF took place just around now?

Beast Wars was the next generation in the end of the Autobot/Decepticon war.
Predacon Megatron stole a Golden Disk that was forged by humans that contain a message from the original Megatron saying when the Ark landed and the Predacons went back in time to kill the Autobots.Optimus Primal and his crew of Maximals went after them and ended up in a war to preserve G1 history.
They do tie together by what I said...and Primal became Prime's sucessor in Season III of Beast Wars and around the end of Beast Machines.

Foreshadowing could've been done a little more subtley, but nice play on choosing the Autobot for the Matrix, rather than the traditional vice versa.

It's a foreshadowing so to speak. The matrix picked Hot Rod and look what happened, Optimus returned. The idea is to pick the right Autobot for the matrix, as Alpha Trion and Vector Sigma suggest, instead of having the matrix choose.
