After playing Prototype, I thought that this would be badass (too bad that DC has the rights), mainly because neither of them can be really stopped.PS: I actually drew this before I saw what his mutated arms really look like.

Wolverine would win.
Mercer's stronger and faster and he'd throw Wolverine around like a ragdoll but here's the thing. Due to Wolverine's adamantium skeleton. There's no way Mercer will be able to consume him, and it takes the strongest beings like Thor and Hulk to even do something to that stuff and at best, they can only dent it. Considering Mercer is nowhere in their league. He's not doing anything to it. That and throw in Wolverine's greater exprierence, durability, better regenerative healing factor and senses which could counter Mercer's disguises if he were to try and fool Wolverine.
If Wolverine can't kill Mercer, then it's either a stalemate or Mercer's only hope is Battle Field Removal.

no idea who wuld win..both can regenerate to unlimiterd decree...but i think that due to alexs power is more than just regeneration and strength or instinct he would probably win..can't realy tell

Well... Mercer could just get out his claws, or Arm blade, one well placed swing on Wolverines neck... And then Mercer has his armor and/or shield, can run REALLY fast, and can pick up a blown up chopper... Can somewhat regenerate help and can absorb people....

Glad I'm not the only one who ever thought of this. So far Wolverine is like the only one I could think of that could stand two to two with Alex without getting consumed.

Even then I doubt Mercer could consume Wolverine since he wouldn't have the strength to break adamantium, that stuff is so durable even the strongest beings like Thor and Hulk at best can only dent it.

I hate to say this since I love the game and the character Alex Mercer, but I'm afraid he'd either loose or the fight would come to a draw.
