And that’s when Alphys realized she got tricked. Smart move, Sans, smart move. I had a feeling that Sans knew the humans were going to trick them like that and then discard them like they were disposable chewing gum, so he played along before revealing in a discreet way that he knew the scientist was lying to them without the scientists’ acknowledgement but With Alphys learning the realization.

Actually, there seems to be more to it than that. Alphys implies, talking to Toriel in a previous page, that they both knew going into this meeting that the Humans would try to trick them or manipulate them in some way. So, to counter this, and in Alphys's own words, they put on a play for the Humans, making it SEEM like they would be easy to manipulate, but allowing them to keep the upper hand.
Given this, Alphys's surprise seems to have a different meaning, and it seems to be directly related to Frisk's magic words. I for one am very curious, and look forward to finding out what this all means.
