That's Frisk body. Frisk has brown eyes and Frisk and Chara are using the same body. The only time Chara's eyes redden is when Chara's in an intense mood(angry, excited, etc.) with the power from hate.
This is the eyes color set here.

Than I have a simple fix.
Give chara some sleep pills and when he fells asleep frisks takes over. If you give him enough pills he may never woke up and frisk will retake her body
