Here's an animated process of "Griffins of a Feather" that shows some of the major steps. I get a lot of questions about what I do with lineart so I'll try to explain here:
I use the lineart as a rough guide when I'm laying down the initial color (which I paint under the lineart layer). I bring the render detail to a rough draftish point then I merge the lineart and color layer together. You'll notice that at one point the lines almost disappear but not quite. The reason this happens is because I use a clipping layer above the lineart layer and I paint the lines themselves in order to bring their color closer to the local color that they neighbor. I leave them slightly darker (but not black) in most places because they will become the deepest shadow areas for me to color select from as I detail. In areas where they are on a highlight edge, I will erase them completely to prevent a dark border on an area that should be in light.
Hope this helps!

This is amazing! Btw, how did you animate it to do smooth stuff. I mean I can animate in after effects, but Photoshop is still somewhat awkward for me to use in terms of animation.

Cool! Thanks for letting me know, I'll probably look into flash if I ever want to animate any of my WIPs.
