Theory: When a filly, his eyes were like the Cake Twins. Given we saw Applejack and her eyes were totally black as a baby and she gained color later on, the Cake Twins may grow to either have pupil less eyes or the color of the pupil will look a lot like the color of their irises. Just a theory, until we see the twins grown up, this is just that.
