The actual show has made a few subtle references to this character being Doctor Who related - he wore a tie in Super Speedy Cider Squeezy, and a pear costume and bowtie in One Bad Apple. (Very subtle Human Nature reference there ...)

Weeell, not exactly, let me elaborate.
This pony is a nameless background character who appeared in one or two of the crowd scenes in the series. The combination of the spiky brown hair and the hourglass mark led to a joke in the fandom that he was actually Doctor Who (since David Tennant was the current doctor at the time the first MLP:FiM season debuted). There followed various fanarts, and even one or two audio plays based around the idea, and eventually the fandom's name for the pony was canonized, and he was officially designated as "Doctor Hooves" by Hasbro's merchandising division - the fandom continues to use the "Whooves" spelling, because since when has any fandom EVER given a rat's ear about trademark infringement in their fanon?

I have a question. Several, actually. If this pony is supposed to be based on the (10th) Doctor, then why does he often seem to be depicted with... a family? I looked up the "Doctor Whooves" character out of curiosity after first hearing about it; not as a Brony, but as a Whovian, and I must say, I am rather confused by the portrayal of the character in the Brony fandom. For one thing, a lot of people seem to ship him with the cross-eyed "Derpy" pony. Is there any particular reason for that? And the Doctor Whooves pony and the Derpy pony apparently had... children together? Why? Is he supposed to be the actual Doctor from Doctor Who, turned into (or regenerated into) a pony for some reason? Or is he just like an alternate universe pony-equivalent of the Doctor? Sometimes he is depicted with the 9th/10th's sonic screwdriver and TARDIS, and sometimes he has the 11th's. Is he supposed to be the 10th, the 11th, or the 12th Doctor?? ...I know, I know I must be over thinking this, but I'd just like for someone on the inside to explain it all to me. Being a fan of Doctor Who, it's just odd to see this character portrayed as... a pony, of all things. I know there's no "official" backstory for this character as he is technically fan-made, but I'd like to know what he is generally thought of as.

Hoooo boy, this a deep rabbit hole you're peering down XD
In terms of which regeneration he is, there's no hard consensus - he's most commonly either the 11 regeneration (replacing Matt Smith's doctor, since this was back before the 11th doctor started his run), or the 12th (just after Matt Smith). Sometimes he's simply the 10th Doctor, except he's a pony. Of course, just to complicate matters there are of course ponified versions of the actual Doctor's regenerations that are completely seperate from this character, but we'll ignore those XD
So, there are a few different popular fan interpretations of the character, and you seem to have found examples of a few different ones.
First, there's the version where Doctor Whooves is the actual Doctor - at the end of the 10th Doctor's life (or a later one, depending on the specific fanfiction), the TARDIS falls through a crack in the universe while escaping some dangerous powerful entity (which has also resulted in the Doctor regenerating), and it pops out into the alternate universe where Equestria exists. Due to the magic-charged pony-centric nature of the universe, when he regenerates, he regenerates into an equine form instead of a human one - still a Time Lord just... with hooves.
And then, there's the version where Doctor Whooves isn't actually a time lord, and is just a normal pony. Fairly straightforward.
Now onto the kids and so-on. For this, I'm going to need to explain a few projects that exist in the MLP fandom.
There are currently two fan-made audio plays based around Doctor Whooves: they are, respectively, Doctor Whooves Adventures, where his companion is Twilight Sparkle, one of the main characters from the TV series itself, and Doctor Whooves & Assistant, where his companion is Derpy Hooves (another background pony - grey pegasus with googly eyes, widely accepted as the fan mascot). They're both fairly popular, and most of the widely accepted fan-canon about the character is based around those two versions.
Now, at the not-actually-a-time-lord end of the spectrum, there's a filly background pony in the TV series, who bears a mild resemblance to Derpy, called Dinky-Doo. Dinky is usually portrayed as Derpy's daughter - the general version is that she's a single Mum, and Doctor Whooves (the normal pony version, not the time lord version) is the trusted, supportive friend who looks out for her and they're sorta-kinda-maybe shifting into a spouse-like relationship, which Dinky's pretty happy about because she's always wanted a dad.
Now, fandoms being what they are, there's a fair bit of cross-pollination between those two extremes, and due to one of the more "canon" versions of Doctor Whooves having Derpy as a companion, that's probably where most of the confusion comes.

And I understand that this whole thing originally came to be because of someone noticing the nameless background pony with the hourglass cutie mark, and randomly associating it with Doctor Who for that sole reason? My, how fandoms soar. ...To be fair though, he does kind of look like Tennant, if you ask me. I think it's the spiky chestnut-coloured hair/mane that causes the resemblance. Hahaha. XD
...Well, this has been interesting, to say the least. I'm not quite sure how to feel about it, but I'm interested.
And apparently there is even official merchandise for Doctor Whooves now? Does that make him an official character?

Ah yes, a few figures showed up a while back.
And yes, he's an official character - pretty much every design that appears in the show, no matter how minor, at some point makes its way into merchandise form. The design team for MLP at the moment have team members who keep up to speed with the fandom - in fact some of the names for the background ponies came directly from the animation team - one of the lead animators, goes by the name Sibsy (she's even here on dA), is often the source for those.
And if the fandom as a whole adopts a name for a character, they'll often work it into the merchandise. Case in point, there's this disc jockey spinning records in one or two of the show's musical numbers - before she had an official name, most of the fandom settled on DJ-PON3. When the time came for that pony design to get an official toy, they gave her the name Vinyl Scratch, and had a bit of blurb on the back of the packaging that at night she moonlights as a DJ under the alias DJ-PON3.
Same thing with Doctor Whooves (although they spelled it Hooves to avoid stepping on any legal toes)

Lordy, you have been doing your research XD
That's from over on tumblr - something that a lot of fans do (not just MLP but fandoms in general) is that they'll have an "ask-tumblr" set up, which is basically a blog where questions submitted to the blog are answered in-character by whatever character the tumblr is about - often OC's or alternate interpretations of canon characters. They'll often be very obscure characters or alternate versions of characters (by their nature they're small niches within the fandom which the artist does more for the challenge of the art and as a way of contributing to the fandom than anything)
Discord Whooves is one such character - one of the show's villains is Discord, who's the avatar of, well, discord. Plunges Equestria into chaos and has fun doing it. And in order to prevent the main characters from stopping him with the Elements of Harmony (the show's go-to Deus Ex Machina), he flipped their personalities and turned them into anti-versions of themselves: the honest one into a pathological liar, the kind, shy one into a bully, that sort of thing. Discord Whooves is basically if you take Doctor Whooves and invert his qualities, turning him into an evil, malicious version of the Doctor.

Actually, all of this was fairly easy to come by on YouTube and Deviantart.
So, I think understand everything now. ...For the most part. Haha. Bronydom is rather complicated, for a fandom, isn't it?
Again, thank you very much for helping me with this, it's been very interesting. It's always good to take a look into another fandom, and see if it's something I'd be interested in. As for MLP, I'm not sure I'd watch the show, myself, I haven't given it much thought. But I am quite interested in the fandom now. It's quite a miraculous and devoted fandom, if I may say so.

Also, to update you on something, Hasbro recently released a Doctor Who reference, with our mascot 'Doctor Hooves' wearing a TARDIS blue neck-tie, and a pair of 3D Glasses. He was also trotting next to a background Earth pony named 'Roseluck' or just 'Rose'. And yes, if you've seen the arts, you've guessed it... Everyone screamed (Including me).

Huh. Well, that's kind of interesting. Hasbro is trying to satiate the fans' interpretations while trying to tip-toe around copyright, I see.
To be perfectly honest though, instead of these little implicit references here and there, I'd much prefer it if they'd just settle on an agreement with the BBC already and make it official (if that's even possible, which I'm sure it isn't). I'm still not a brony, but I do want Whooves to be given a proper identity in the show.
As is, IΒ kind of feel like bronies are sort of 'stealing' a character from a completely different show and fandom, and by incorporating the character into their own pony art and fanfiction - sometimes without even doing their research on what the character is supposed to be like in the actual source material he originated from, they're doing a disservice to the character of the Doctor. ...I know it's kind of immature of me to feel that way about it, and I know there are some bronies out there who are whovians as well, and as such actually know what they're talking about when they portray the Doctor. But still, as a member of one fandom and not the other, that's just how I feel. I would actually prefer it if the character legally was an official interpretation of the Doctor. That way they could incorporate him into the show a bit more, at least as an occasional secondary character rather than just an extra with a ton of Doctor Who-inconsistent fanfics following him around. He would have an actual personality and voice, and the inconsistencies in bronies' portrayals of the Doctor in their fan work would hopefully stop.
...So, yeah, I am hoping the show actually gives the background character a proper identity in the future - officially as the Doctor (this was all just a hypothetical - I know that'll never really happen), or not.

I completely agree with you. The fanfics usually don't follow the story-line, as they would turn him into a fan-made Doctor. Now that Hasbro has confirmed him being a pony version of David Tennant, rather than being an OC Doc. Hasbro has denied the name 'Doctor Whooves', due to copyright issues, but they might get tied up with the BBC, that could help them work together, maybe even give the background characters a little push forward. Let's just hope they turn Whooves/Hooves into a Time Lord/Time Pony instead of a normal intelligent Earth colt. The best they could do is make him as close to John Smith, for him to have the mind of a Time Lord, but the body of a human/pony.
