I do believe Ponyville (the location being the only one where all three of those things are seen) is a statistical outlier in the topic of literacy in Equestria, making this comic no source of contradictions whatsoever

I believe your logic is erroneous. Ponyville does indeed have all of these things, but we have not seen enough of any other city to conclude that they do not have these things. However, Babs Seed did talk about her school in Manehattan, which suggests that Ponyville isn't a statistical outlier. Indeed, seeing as Ponyville is considered a low class, back water town, by many high society ponies in the show, I would say that the facilities of other, larger cities, would be even better, and thus their literacy rates higher than Ponyville.

This is all hanging on the assumptions Babs isn't a compulsive liar and the high society ponies aren't delusional crazies. Of course, Occam's razor would be more than enough to render all my crazy hypotheticals moot, so I think I'll settle this by slapping on a good ole' AU tag. I think that should be sufficient
