i just starting play STO again and havent got far in the game, how do you get ships being Assimilated? I see them ingame and no one will tell me

They're assimilated because of one of the two new sets of consoles.
There's the Aegis Set (which is craftable at Memory Alpha) and the Borg Set. The Borg Set is 4 consoles that are gained by completing the "Assimilated", "Infected", "The Cure", and "Khitomer Accord" missions in Gamma Orionis.
The first mission can be done solo. The rest are Special Task Force missions and require a full team (and anywhere from 3-6 hours of free time). Once you have the full set, you unlock special abilities.
