That is a good question Zubatman.
It all goes back to the first pokemon, Arceus.
He created pokemon, and then he humans. But he was not content with just having the pokemon taunt and kill humans with their newfound power. He thought that there must me some way for the humans and the pokemans to get along, and with a swipe of his godly foot, he launched the first ever pokeball down to earth. It was like a meteor, and it caught the attention of all humans. They marveled at the thing, and then when the first pokemon got wind of it, came exploring, and freaked the fuck out of the humans. The one holding the pokeball chucked it at the pokemon, and thus it was caught.Β
Arceus was pleased with his idea.

What came first, the pokeball or the trainer? Truly Zubatman asks the questions that will make men ponder their existance for millennia to come.

Well, let's see. According to the cartoon, the first pokeball was made 300 years ago...and before that pokemon were kept in ruins. Literally, they sealed giant pokemon into tombs and objects. So I think it can be safe to assume, that the pokemon before the invention of any of the above objects were befriended. Plain and simple.

I thought that when Dialga sent Ash and co to the past, we saw Pokemon friends and special controlling armor.

Back in the day, humans captured Pokemon the only worthwhile way to do it:Β Fisticuffs!!! Unfortunately with the loss of the ability to grow proper mustaches the art of capturing Pokemon by fisticuffs was lost as well but you can still see a few well groomed gentlemen engaging Pokemon the good ol' way.

The catching of the first pokemon is a right of passage all fledgling trainers must take in order to become a true trainer. It involves hunting a wild pokemon by being dropped into an unknown route with nothing but the clothes on your back. Some trainers use brute force and wrestle their prey like how the might Drayden wrestles his dragons. Others chose a cunning and more diplomatic path. Once the trainer has earned their first pokemon, the trainer must hunt with his new companion for a sacrifice to commune with the mighty Arceus. When a suitable sacrifice is presented and the lord Arceus is appeased, the trainer is blessed, thus completing their journey to become a true pokemon trainer...
That or a creepy old man throws one at them. That works too I guess.

Duh, you use someone else's Pokemon. Then when you have the new Pokemon you give the borrowed one back. Or someone just gives you a Pokemon.

Well if we go off the Game Theory, and Pokemon Theory (by protomario). Humans are higher evolved pokemon, sorta like the real world concept of evolution, difference here is we have prior knowledge to this which is why pokeballs can't catch humans in the anime. If you want my own thoughts on how pokeballs do that, I'd be glad to say. But back to the whole first caught pokemon thing. I got a theories on this manner depending on which time period you want to think about.Β
1. If we're going in the caveman days, then its safe to assume that the first evolved man beat the shit out of a random pokemon and made it obedientΒ

Perhaps the Pokemon simply chose to join the trainer...that or the trainer tripped and dropped a pokeball on a weak-butt Caterpie, or something, and it couldn't break free. Oops.
