A little late, but oh well.... The first man to ever catch a PokΓ©mon, simply placed an empty apricorn on the ground and told the PokΓ©mon that it could never fit inside. The PokΓ©mon said "Challenge accepted!"

People and Pokemon worked and lived so closely that until recently it was deemed normal for People and Pokemon to enter relationships.
PokeBalls simply allow for the easy transport of many larger Pokemon, they aren't necessarily required for a Pokemon to obey their "Master". So either the first Pokemon was 'caught' by its trainer once PokeBalls were invented so that they could easily carry their Pokemon around, or the first Pokemon was 'caught' through using a befriended Pokemon in battle rather than a captured one.
But for a more speculative answer; People and Pokemon are one and the same, with People being an offshoot of Pokemon that evolved over a long period of time and evolved to a point where they began to lose their powers as they invented new ways to live, eventually becoming the weaker humans of today. This would mean that the first Pokemon was still caught through use of a Pokemon, albeit a weak, pathetic Pokemon that can't even use any known 'attacks'.

The first pokeball was a masterball. The creator of the masterball got his blueprints destroyed by the very pokemon it Β caught. Ever since, people have been trying to re-create the masterball. That's why one can only buy a pokeball, then later a greatball, ultraball, etc. Those were the steps taken to re-achieve the masterball.

Ho-oh got hungry one day see? He decided to fly down from his glorious tower and catch some food, like a butterfree or a pideotto. Finds himself a nice fat raticate and is about to chow down when a pokeball comes out of nowhere and bonks it. Well the raticate knows a good thing when it sees it and stays in the pokeball so it won't be Ho-oh's lunch. Ho-oh on the other hand gets pissed off and throws a hissy fit on its tower burning it to a crisp.
Thus the first pokemon was caught and the burned tower came to be!

A random human painted a Pikachu in his hand, slapped a poor Bidoof and then caught it. When Apricot Pokeballs were created, people used these balls in otder to stop the Pikachu Slapping idea.

Probably too late to comment, but hey, I'll give it a crack.
The way I see it humans and pokemon (at least some, maybe as they were domesticated or those that started to tolerate humans) lived together. Because the first pokeballs were made from Apricorns, there are your pokeballs for ancient times.Β
But I image that olden time trainers wouldn't actually use them and the discovery would be by accident.Β
The original trainers would have gotten their partner pokemon either having the wild pokemon trust them or by finding a pokemon egg and hatching it. While no eggs are in the wild in game, that doesn't mean in some version that pokemon don't lay them.Β
A hatched pokemon would bond with the trainer, seeing it as it's guardian, and be willing to protect them if danger were to come up.Β
So yeah...that is all I got.Β

The first pokemon who were partners to humans decided who would be their trainer for themselves. Then one day somebody made a pokeball and threw it at a pokemon he had befriended. The pokemon didn't struggle against the ball, so the first pokemon was caught through friendship.

Nah. It seems far more natural to assume that pokeballs were created for already existing trainers, else there would be no market to recoup development costs with.

If you reread my original comment, you'll notice how I said that the first pokemon with trainers picked their trainers. I mean it in the sense that the pokemon just followed orders and listened to who they wanted to. Meaning there were trainers before pokeballs. Then one day some guy thought 'hmm, I want to know where my pokemon is at all times, so they're ready when I need them' so he created the pokeball.
I'm really not sure if you're trying to prove me wrong or agreeing with me. I basically said all this in the original comment.
