We get a resolution in UQ Holder (plays in an alternate future) where we get to see how the differences between both universes came about.
In Timeline B (Negima finale) they had their happy ending (we get to see the final fight against the Mage of the Beginning) and Negi finally marries Chisame.
In Timeline C (UQ Holder) Asuna never went back in time after "sleeping" for 100 years and the whole thing went an entirely different path. Negi takes Nodoka and Yue as his permanent Ministra Magi, Chisame dies in the fight against the Mage of the Beginning and Negi (+Nodoka, Yue, Colonel Sanders and Rakan) get possessed by the Mage., so no marriage here.
Timeline A is the one Chao originally came from.

Yea, I'm really shocked seeing Negi married Chisame in one of the timelines. though I kinda had a feeling. However I remember reading on Japanese Negima website (which has been taken down recently) that the author was thinking of having Negi marry Asuna but seeing as how they're related......he decided against it (even though people seem to like them as a couple). Anyway I really thought Negi was going to marry Anya, as they're both childhood friends and are both the same age but I guess that does seem kind of cliched, but I still like it. (Sorry for replying very late, (even though when I typed that comment I think the manga was still ongoing) anyway it's a habit, sorry.)

We never did find out who he married in the end, we just know a few girls he didn't.

This applies to crossovers too. For example, in a Negima/Nanoha crossover, the three Aces got the hots for him! A Negima/Sailor Moon one had Uranus and Neptune (Two lesbians who are explicitly in a relationship) lusting after him!
And naturally, he'll be a Memetic Sex God in my own mega-crossover too, together with Kamina and Gohan... And Batman. Why Batman, you ask? Because he's The Goddamn Batman!

By my calculation 5 hours in the real world is 1 year inside the training scroll thingy. thus he could go from 10 years old to 15 years old in 24 hours! He could be anywhere from 13 to 16 by the end of the series...
