In one of the other mercyplates comics the King Asgore said the skeletons can have children with a partner of the opposite sex. So yes they can, no papyrus and sans can't without first finding a different way to do so given the normal way no longer exists. Short of finding a dead female skeleton and creating a female kid from them and then someone having kids with this new skeleton the normal way - well, if it's just sans and papyrus it's always going to be just male skeletons from here on out.

Well, Gaster did it by taking out huge chunks in his hands (hence the holes in his hands) and basically incubated them until they grew.
It's a weird thing that I'm still tryna learn, but that's what the case seems to be ATM.

He put them in an incubation tube (the one with the blue stuff in it) and did some things that i don’t know about and then they started to become living things and such

This reminds me of a hilarious real-life situation that happened to me while back: So my whole fam was sitting eating dinner, when my youngest sister (she was around 6-7 at the time, and is the 5th child in the fam) pipes up completely out of the blue "Mummy, when are you having another baby?"
I was drinking water at the time, and completely without meaning too or ANYTHING, I did one of these 🤣 Then everyone died laughing while I was coughing and spluttering and actually possibly dying from inhaling my water. It really was hilarious 🤣

I was fine really 😂 had a good cough and was done- it was more so funny that my family thought I was being comedic (I'm usually the one to bust out a joke or a pun every now and then) but I was totally serious and caught off guard by the question 😂 So they were all laughing cause they thought I was trying to be funny, when I really was just choking on my water 😂😂

Must admit the process of saving the Skelton species is certainly going to be an awkward one. As the first few generations will need to sacrifice parts of their body, in order to clone themselves, which as far as we know, is limited to only 2 clones. Yet, worse is the fact Gaster could only do it, due to having large palms, however, the brothers don't have that. So there's no section large enough to act as a base to clone. Unless they want to take a chunk out of their skull, which we don't even know if they can live without or not.
Even if we take best case scenario and say there can be two clones per skeleton, that still brings problems brought by the Cloning process itself. It was already noted in the comic that due to being clones, it's had some strange consequences on Sans and Papyrus. Most notably Sans' condition where he's stuck in this limbo state, where he can only take 1Hp of damage and give out 0/1Hp of damage, no matter how much he trains. Sans probably can't even have a section of bone cut out of him, large enough to clone or it'd probably kill him. So it's all up to Papyrus. That also brings up the question, what happens when you clone a clone and so forth? Their mutations could be either seriously harmful or useful, or both.
Then that doesn't even answer the question of whether the cloning process can make a clone of the opposite gender. If that's not the case, then all skeletons from then on would male and the whole species wouldn't be able to reproduce naturally, stuck using unpredictable scientific methods. If they could get females, then it'd be good for the long-term. However, they'd still need to clone for some time, as all Skeletons would be related, all descended from Gaster. So they'd still need to carry on using cloning, until the family is distance enough, to in order to avoid inbreeding. Which could bring mutations in itself if cloning hasn't done that already.
This actually is an interesting concept, that may serve as an explanation for the Black/Bone liquid creature from this part: Hey what's goin on in here
Maybe from a timeline where the skeleton attempted to save themselves through cloning, however it caused so many mutations, they become unrecognisable. Their magic so unstable/powerful, at least one ended up escaping into another dimension either by accident or on purpose. Though, If it didn't already end up there due to falling into the Core, another Science experiment or it's just a natural species in the 4th dimension.
As for Sans being able to break his 'limbo' state. I'd say it's either through another science experiment, probably carried on from Gaster's own work. Or a bit more out there, but Sans has bond his soul with an unknown 8th Human Soul, that wasn't taken to Asgore.

My guess is their best hope for it is if they can clone from dead skeletons. Assuming there's anything left to clone from and if there's anything viable left from the war then they could find enough male and female unrelated skeletons to create clones from. That'd then allow them to re-populate the species

Well, but no matter how much you clone them, it won't fix the inbreeding problem, because you're just remixing DNA for the new skeletons, meaning that no matter how many times you clone them, they aren't any more distinct from each other than the original clones were. Though one might begin splicing in genes from other monsters to help fix this.
Heck, can monsters crossbreed? Considering the number of different kinds, probably. Maybe you can make a lot of clones and have them have kids with other monsters (or do it all in a lab) and eventually up the amount of skeleton until they're back to being their own distinct kind without too much of the other monster breeds?

Suggested by this comic here: I mean why else would you do that. I don't think Monsters can crossbreed between the different types. Even if they can speak to/live with each other, I think they all entirely separate species. So at least naturally, I don't think they could do it.
Anyway, you're a gene-splicing idea is interesting. If they added small amounts of DNA from other types of Monsters (That were still somewhat similar to Skelton), this could help with the inbreeding problem. The only issue is, they are trying to bring back the Skelton species, however splicing, they are actually making a hybrid species of Monster, even if it's a small amount. Which have so many possibilities/possible issues, I'm not even going to attempt to open that can of worms.
I think we agree, regardless of the method used by Skeletons, it's certainly going to be a very complicated process resurrecting the species.

zarla went over this in the main Handplates comic, in which Gaster made Papyrus and Sans. He took chunks out of his hands (hence the big round holes in them) and dropped the chunks of monster material into a tube full of magic goo. Then he stayed up for weeks on end trying to stabilize them. After that was the hard part: dealing with baby skeletons.

Obviously not. Of course, since Gaster is the last surviving skeleton after the war, the "normal" method won't work, at least not if he wants a purebred skeleton...or a guinea pig for his experiments. Or two.

My theory is that male skeles can in fact have baby skeles. Since skeles have no organs, the two skeles in question each take a piece of their soul and use magic to fuse it. Then one of them is the carrier while the soul piece matures into a baby skele.
