Papyrus refused to kill it, because later when he proves to Asgore that Sans' attacks do nothing he just waves his hands through the attack with zero damage, however Asgore feels the sins of the people he killed in the war and loses HP.

Late reply is late ( this is like the 6th time I've reread this comic), but I'm going with the idea that Papyrus just snaps and tries to hurt Gaster. Then they both get punished and the thing in the crate manages to get out.

I don't think Gaster would put any monster at risk of death, even if they did somehow find out about the brothers.
It may just be a small animal like a rat or a mole, after all, even if only Monsters were banished to the Underground, there are humans falling into a hole, who is to say that animals don't do that too.
Gaster probably doesn't feel as bad about killing humans or animals as he would a monster.

paps killed the thing
reasons:
1. He says here "I'M NOT GOING TO ATTACK THAT! IT MIGHT GET HURT!"
I mean, sure most of what he says is "I WON'T KILL IT!" but that just stuck out
he doesn't want to hurt or kill anything
at least not now
2. In battle, he lowers your HP to 1, showing that he will hurt you, but still not kill.
also, his hp, attack, and defense are signifigantly higher than sans's, still less than Undyne's, being about a third of the fish's, but she, along with Asgore, killed humans, increasing her LOVE.
I don't think whatever was in the box was too dangerous, but it definitely increased his LOVE.
3. He has a mental breakdown.
When Gaster kills the human, shown later in the story, he has a mental breakdown, almost exactly the same as Papyrus's

maybe he saw it in the box, and realized that it was hurt, so he killed it as an act of mercy, exactly the opposite of what gaster wanted
because the way it was growling made it seem like it was hurt

no, if he had killed the animal, he would have said
"i never wanted to kill anyone" or maybe "i never want to kill anyone anymore"
But his exact phrase in the comic is " i never want to kill anyone" and that means he still have never killed anyone
