The joke is the combination of the Pretty Cool Guy meme with the theological conflicts between Codex Space Marine chapters and the rest of the Imperium of Man in the Warhammer 40,000 universe, which go something like this:
In the Imperium, orthodox religion is centred around the worship of the Emperor of Mankind as the One True God, and any human who dissents is declared a heretic and made to recant or, if that fails, summarily executed. This is quite necessary, as, due to the baleful influence of the forces of Chaos, heretics almost inevitably degenerate into cultists gleefully mutilating themselves and offering human sacrifices in the name of the Dark Powers, which if let unchecked for too long can result in entire planets being lost to shrieking hordes of daemons boiling through the holes torn in the fabric of reality by said rituals.
Now, because they date back to the Great Crusade, 10,000 years previously, before the Emperor ascended, those Space Marine chapters (orders of 7-8 foot-tall genetically enhanced supersoldier warrior monks) who follow the Astartes Codex, a sort of Rule of St. Benedict for Space Marines, officially hold the Emperor to merely be the Exemplar of Humanity, rather than a literal god, even though many of their brethren privately worship Him nonetheless. Space Marines of this type are exemplified by the Ultramarines (of which the guy in the blue and gold powered armour in the cartoon is one).
In contrast to this are non-Codex Space Marine chapters like the Black Templars (the guy in the black powered armour in the background of the cartoon), and the Sisters of Battle (warrior nuns, represented by the white-haired, armoured woman in the cartoon), for whom worship of the Emperor is the core of their doctrine, and who are inclined to take a dim view of Codex Space Marines for not recognising the Emperor's Divinity, hence "Heretic/You're doing it wrong".
