Description
Story: Eggman is tired of his past failures and wants to find a way to change the outcome of those failures. With the Time Eater he found after Sonic Colors, He teams up with Classic Eggman to undo all their failed attempts (creating a bad future for all the stages). But before they do that, They send all the Classic and Dreamcast versions of Sonic, Tails, Knuckles, and Amy to a Timeless void. After that, they crash Sonic's Birthday party and give him a little surprise. The Time eater sends Sonic and his friends to the Timeless void.Eras: Instead of each Era having 3 levels, I would have each Era have 10 levels and a different gameplay element for each Level (depending on what game the level is from).
Characters: Character I'd add would be Tails (Dreamcast), Knuckles (Classic & Dreamcast), Amy (Classic and Dreamcast), and Dreamcast Sonic. Classic & Dreamcast Knuckles, Classic & Dreamcast Amy, and Dreamcast Sonic are just characters I added since they aren't in the game for some reason (Although Dreamcast Sonic is the only playable Character I added).
Gameplay: Each Sonic has their own story (similar to Sonic Adventure). Each character goes through basically the same story, Although the Sonics might split up (and from their point of view). Classic Sonic would be mostly the same but with a Super Peel-Out and Insta-Sheild. Dreamcast Sonic would play like Sonic in SA2 (even though it's SA1 Sonic). Modern Sonic would play like how he did in Sonic Unleashed.
Final Boss Phase 1: The Time Eater stole the Emeralds and the Sonics have to get them back. Instead of having Sonic's friends doing this: www.youtube.com/watch?v=R7oQQP… I would have them actually do something. Some characters would be platforming while protecting Classic, Dreamcast, and Modern Sonic while others are making the time eater weaker (I made a rhyme). Also I would have the Sonics be in their normal forms platforming on whatever is left of some of the levels. The bosses you fought before come back, Trying to stop you from getting to the time eater.
Final Boss Phase 2: Now the Sonics turn super. I would keep it the same as the original but a lot harder.

I'd probably add 10 stages to each era. I'd also have 5 eras in all. All Bosses can be played with anyone but for the main story, You can only play with a specific character (You can play any level/boss as anyone on Free mode)
Genesis Era: Green Hill, Spring Yard, Chemical Plant, Oil Ocean, Collision Chaos, Stardust Speedway (With Metal Sonic Boss for Classic Sonic), Mushroom Hill, Sky Sanctuary, Rusty Ruin, & Volcano Valley (With a Boss for Modern Sonic).
Game Gear Era: Bridge Zone, Jungle Zone (with Modern Sonic Boss), Sky High Zone, Aqua Lake Zone, Sunset Park, Robotnik Winter, Gigapolis, Mecha Green Hill, Yellow Desert, & Silver Castle (with Dreamcast Sonic Boss)
Dreamcast Era: Windy Hill, Casinopolis, Speed Highway, Twinkle Park, Ice Cap, Egg Viper (Classic Sonic Boss), Green Forest, City Escape, Metal Harbor, & Final Rush with Shadow Boss (Dreamcast Sonic)
Handheld Era: Leaf Storm, Dead Line, Machine Labyrinth, Blizzard Peaks (With Classic Sonic Boss), Angel Island, Secret Base, Sunset Hill, Toy Kingdom, Music Plant, Hot Crater with (Modern Sonic Boss)
And Finally, the 3rd Party Era: Rail Canyon, Hang Castle, Westopolis, Air Fleet (With Modern Sonic Boss), Rooftop Run, Eggman Land, Splash Hill Zone, White Park, Starlight Carnival, and Planet Wisp (With Dreamcast Sonic Boss).

Personally, I'd save the Game Gear and Handheld stuff for the 3DS version of Generations, while remaking the Game Gear versions of Green Hill, Labyrinth, and Scrap Brain. Still, you chose good levels that would've been on my list (Sky High and Aqua Lake).
Good idea showing love to the 3D Blast levels in the Genesis era stages. But how come no mention of Hydrocity Zone? I mean that level is just prime for Classic and Modern retinkering. The Dreamcast era should have Emerald Coast. The remix piece on the 3DS version is surprisingly good. You did choose some great levels (Ice Cap better have the snowboarding segment with "Be Cool, Be Wild and Be Groovy").
Great choices for Handheld levels. A few of them I would've chosen as well (Dead Line, Blizzard Peaks, Secret Base, Toy Kingdom, Music Plant, Hot Crater). Some honorable mentions, at least on my end, include Night Carnival and Mirage Road from Sonic Rush. Or Casino Paradise from Sonic Advance.
Ballsy move going with a few Shadow the Hedgehog levels. But show Unleashed some love (I want to see Skyscraper Scamper, probably one the coolest city levels with the best music ever). Oh, and Sonic the Hedgehog 4 pretty much belongs in the Classic era since it takes place a few months or so after Sonic 3 & Knuckles.

This is some extra stuff that I thought of. Chaos Emeralds: I would have them be in the special stages from Sonic Heroes (but with the level design and controls of CD). What you do is your on a 3D plain and you need to catch the Emerald before it gets to the end of the level. There are various shortcuts that can help you get it. Endings: I would have had 3 endings. Bad Ending 1: This would play when you don't have all the emeralds. The Eggmen have all (the rest) of the Chaos Emeralds and uses them to power up the Time Eater. You will fight a completely different version of the Time Eater. When you hit it enough times (or lose your last life), A cutscene plays were the 3 Sonics are tired and can't keep fighting. Then, The Eggmen finish them off. Bad Ending 2: This plays when you lose your last life on the Time Eater (when you have all the emeralds). Basically a different Game Over screen. It shows Super Classic, Dreamcast, and Modern Sonic flickering (to show that their running out of energy/rings) and the Time Eater hovering over them. Good Ending: This plays when you defeat the Time Eater with all the emeralds. The 3 Sonics and their friends see Time restoring back to normal. Eventually, The 3 Sonics say one last goodbye before they go back to their time lines. What do you think (again)?

This was when I started making SFM pictures so this doesn't look as good as the others.
