I did this shortly after the characters switched races, so anything that came after that wasn't either expected or possibly taken into the pic.
Currently it seems the CMC are facing the final challenge in the VDC...

Nyx is the result of a failed attempt to resurrect Nightmare Moon as a separate being from Luna. The ritual was being held by a dark cult, but it got interrupted by Celestia. However, what was casted of the ritual created a little filly that only later Twilight would find in the place the ritual was held (in the middle of the Everfree Forest).
This filly, however, had no personal memories or identity. While Twilight couldn't help noticing the similarities with Nightmare Moon (color, eyes, and that she was an alicorn), she couldn't bring herself to abandon the filly either, so she took her in, started taking care of her, eventually growing fond of her, to the point of seeing her as her own adopted daughter, who she herself named Nyx.
But of course, that's not the end of the story. "Past Sins" is one of the best MLP fanfics out there in my oppinion, so if you're willing to check it, I believe it'll be worth your time.
