the pen tool is only available on vector (pen insert) layers.

well i never had ps and am able to work with sai, so i guess its possible
about the brushes, just rightclick on an empty field in the toolbox and then select "pencil" or whatever kind of tool you wanna create. you can give it another name and a hotkey as well.

It's easy! Make the toolbox bigger just like a window, then rightclick an empty field and select "Pencil" or "Water" or whatever you want.
The doubleclick the thing, define a hotkey, and change some settings, and you're done ^_^b
