How do you make it look 3D?
What brush do you use?

Just the basic round brush, often with either 0% or 25% hardness
A lot of it is in the distribution of values, the contrast, shadows, light. "Ambient Occlusion" being a good part of it for this specific look.
The basic light setup and white background help make it a bit easier as well.
