I can sort of see Twilight either being Lawful Evil, where she wants to rule everything and bring it to order, or Chaotic Evil, where she sows conflict among the students of CHS for laughs and so no one will unite against her when she decides to destroy everything to re-make the world in her image.Β And I like the idea of Fluttershy being one of her cohorts, but rather unwittingly, and so defects once Sunset gives her the courage to rebel against Twilight.

I could imagine one possibility that this Twilight is evil is thinking that Sunset doesn't deserve being a Princess or wielder of the Element of Magic because she think she might have done an incompetent job with protecting Equestria and feeling that she could do much better.
