The GDI had no real capital.
In the games it evolved from a military branch of the United Nations into a supra-national state and later to a global government.
In a kind the space station GDSS Philadelphia was before its destruction the "capital" of the GDI.
It was the primary command and control center for all military forces of the GDI and the main place for important political summits.
