Yeah but she gets that after NMM's defeated, doesn't she? Or is the premise of this that they managed to get all the elements, but the rainbow attack didn't work?

After that NMM is defeated in canon, sure, but this isn't exactly a canon representation of what happened, is it? Maybe for some reason the Elements of Harmony didn't work this time. Maybe NMM managed to attack Twilight-tachi after they gained the tiara and necklaces but before Twilight could use the elements to attack. Maybe Twilight's little pony body just wasn't strong enough to be the conduit for the very essence of all magic, a magic strong enough to defeat a goddess (because honestly what else would you call Celetia and NMM?) and when she tried the attack faded and died before it could do anything against NMM and left Twilight helpless.
There's really a bunch of directions you could spin this.

CrappyUnicorn, no offense and it is not a critique, but I'm just curious: why do you play the same theme in your paintings over and over again? You literally going on circles. Why is that so? Well, it's kinda obvious you like NMM, and I like her as well, but almost every idea of her you visualize repeats herself in the conceptual line (except some stuff that is not for this gallery :3). It looks like you just re-imaginating the same idea again and again. A bit different setting, different details and scene, but core is the same.
Don't get me wrong, I love your art. This is the reason why I post my opinion.

It's just what I prefer to draw when I draw ponies. I like both characters, particularly Nightmare Moon and Twilight Sparkle, and I enjoy drawing them the most. I like Nightmare Moon because she's perfect for dark, moody paintings and sketches (which are my favorite right now), and Twilight because she's my favorite. :3
If the "core" themes are the same, then it is because there is a "core" idea that I'm fiddling with that currently interests me... Which I may eventually get bored of. Or maybe I'll have some other ideas to work from in the future. Who knows.

I am Zekaire's queen, and I do have to say that your NMM pictures have inspired me to write a story involving an alternate reality where she wins. Blame that on tyour picture that has Twilight bound in chains. XD
