Plot:
-While Godzilla is under threat of a nuclear meltdown, the uber-Kaiju Destoroyah awakens, and all hell breaks loose.

A week has passed since the new organism, codenamed J-MO7, was reported in California. Masato and company have been sent to examine the place of emergence, which has since been closed off. The inspection has already gone south: the five people are chased by the creatures, which have gone from microscopic crab-like organisms to fierce hunters already 4 meters long, and growing in huge numbers. They hide, out of danger temporarily.

Masato: They didn't say it was this bad.
Natsumi: And they said they weren't this big.
Konosuke: They're adapting. To their environment.
Shinichi: We need to call an air strike to possibly kill J-MO7.
Miho: And we can't stay here. It's getting hard to breathe.
Natsumi: Miho's right. There's huge amounts of Micro-Oxygen here, and the creatures are producing it.
Masato: Kaiju signature! It's Junior!

They see Godzilla Junior coming to their aid, knowing that Shinichi and Miho are there. He uses his atomic breath to kill several of the J-MO7's. One pins Natsumi to the ground with its claws, but Masato fires a maser rifle, forcing it to let go. A VTOL carrying Taguchi and Mikami arrives, and they are able to pick him up.

Masato: Took you long enough!
Chiba: What did you find?
Masato: These creatures formed from a place on Earth with no oxygen. Is there such a creature?
Mayu: Here. A fossil from the Precambrian era. Arcaedo horridus, or "horrible air-killer". But there was no evidence of it producing Micro-Oxygen.
Natsumi: Either it had it and we didn't know... or worse, it got this ability from somewhere.
Konosuke: Uh, guys?

He points to the small creatures. Junior watches as they all converge into different groups. Two explosions then blind the spectators, and monstrous shrieks form. Two new Kaiju stand where the swarms were. One resembles a nightmare version of the smaller one, and the other one sprouts wings. They both gang up on Junior, firing beams of Micro-Oxygen at him.

Keiko: The creatures combined to form bigger forms! Micro-Oxygen levels are through the roof!
Ryoji: No, I know Micro-Oxygen does not have that kind of power.
Chiba: Then what does?
Ryoji: The Oxygen Destroyer. It has the power to destroy everything in its path. Destoroyah.

The Aggregate and Flying Destoroyahs continue to attack Junior. Their battle takes them to the heart of San Francisco. The Flying form rams him into the Pyramid Building, then the Aggregate form bites into his neck, draining energy and inserting Micro-Oxygen. Junior is able to shake them off, but he begins to waver a little. Masato looks at the commander with concern.

Masato: Commander, how did you know the Oxygen Destroyer has something to do with this "Destoroyah"?
Ryoji: Dr. Shinohara discovered these hibernating in Tokyo Bay, where the Oxygen Destroyer was fired. We studied it, thinking it could aid in creating a new Oxygen Destroyer in case we ever needed to.
Natsumi: But didn't Dr. Serizawa die to prevent its use?
Keiko: Sir, we're picking up an abnormal rise in temperature near the Golden Gate Bridge... and it's coming from Godzilla...

Meanwhile, at the Golden Gate Bridge, there is gridlock as usual. In his car, a man is arguing on the phone, unaware of what is coming his way.

Man: No, you do not tell them I am stuck in traffic. You make up something smarter!

He suddenly feels a horrible burn in his arm. Assuming it's the sun, he retracts his arm and closes the window. However, the cables holding the bridge together begin to melt. Tires on the cars begin to go flat and melt as well, and windows crack. People who get out of their cars begin to cook alive as immense steam rises from under the bridge. Then, Godzilla emerges, tearing through it. Everyone couldn't believe their eyes. Godzilla now has red glowing patches all over his body. Bones were exposed through melting skin. His spines were orange and deformed, and steam emitted from his body. He had become a living mass of hellfire and rage that roars to the heavens... Burning Godzilla.

Natsumi: It's Godzilla! What happened to him?!
Keiko: It must have been SpaceGodzilla's doing. Since that fight, his G-Cells haven't been healing as quickly as they should.
Chiba: So... what does that mean?
Keiko: Godzilla's body temperature is rising fast. The only explanation is that his internal organs are experiencing mass instability due to absorbing too much energy in a short span of time.
Mayu: That must have been SpaceGodzilla's last attack before he disappeared.
Keiko: If he is left unchecked, an explosion or meltdown is inevitable! The energy released is likely to reach the upper atmosphere and cause a cataclysmic event of global proportions. The released, highly concentrated energy will disperse over the entire planet, damanging nature and people to an immeasurable degree!
Ryoji: We must do everything we can to prevent this, but what can we actually do to stop it?!
Masato: Well... we could freeze him.
Konosuke: Oh yeah, sure. No, what?!
Masato: Hear me out. The Global Defense Force has freezer weapons. Theoretically, firing them all at Godzilla freeze him and lower his body temperature momentarily.
Shinichi: And possibily minimizing the damange.
Mayu: It may be our best shot?
Miho: But what are the chances it will actually work?
Masato: It's worth a try.
Ryoji: Mikami, concentrate all available GDF units on San Francisco. ULT lasers, freezer missiles, Gotengo, MOGUERA, everything. Our top priority is stopping that explosion!

MOGUERA, Gotengo, and all freezer GDF weapons arrive at the burning San Francisco and concentrate on Godzilla, who is set on aiding Junior with Destoroyah. He ignores them most of the time, but every once in a while, he lashes out with a crimson spiral variant of his atomic breath. With each passing moment, the pain becomes more and more unbearable, but no one is stopping at anything to achieve their goals. Soon, he arrives to see the Destoroyahs overwhelming his son. Godzilla fires a hyper spiral ray twice, each one-shotting the Destoroyahs and knocking them down. The GDF continues its assault on Godzilla, and his tempreature slowly starts to cool for a bit. Junior tries to keep Godzilla focused on him, realizing what they are trying to do.

Masato: It's working! Godzilla's energy is depleting!
Keiko: Kaiju signature rising from where the Destoroyahs crashed! Category 5! And it matches their signatures!
Natsumi: That thing's still alive...

From the wreckage, Destoroyah emerges in a new form. The Aggregate and Flying Form have combined into a monstrous abomination with gigantic wings and limbs. Destoroyah howls into the sky like a god of death. Quickly, it downs the Gotengo with a Micro-Oxygen Spray. Then it grabs MOGUERA's head and crushes it like a can, killing the pilots inside. Then, using a laser from its horn, it slices the Russian mecha to pieces like a hot knife through butter. It then turns its attention to the Godzillas, cracking its neck. Junior charges, but Destoroyah grabs him with his tail pincers and throws him into the ground, knocking him out. Godzilla charges, his temperature continuing to rise. He fires his atomic breath, but it has little effect on the titan. It bites him, draining energy and injecting Micro-Oxygen.

Miho: Godzilla needs out help! There must be some way to disorient Destoroyah!
Ryoji: All units, concentrate your power on both Kaiju!

Destoroyah chokeslams Godzilla into the ground, strangling him. Freezer missiles hit Destoroyah, causing him to howl in pain. Godzilla begins to melt more, and he unleashes a powerful atomic breath, which blasts a whole in his wing. Destoroyah ascends, unable to tolerate the rising heat and freezing weapons. Godzilla's flesh melts away, leaving only bones. Destoroyah cackles; its chest plates open and a sphere of energy forms. Then, an unnaturally powerful blast of energy obliterates what's left of Godzilla, releasing intense amounts of radiation, which renders San Francisco uninhabitable. Now unopposed, Destoroyah rampages through the city.

Masato: We stopped the explosion, but it's cost us San Francisco.
Natsumi: And Destoroyah is going to continue killing until all life is gone.
Konosuke: Guys, the radiation Godzilla released... it's dropping!
Keiko: What?!
Natsumi: Look!

A roar cuts the air, getting Destoroyah's attention. From where he was thrown in, Junior has remerged. But he has now absorbed his father's radiation and mutated into a brand new Godzilla. With his newfound strength, Godzilla III charges Destoroyah. He unleashes a particularly powerful burst of atomic breath, which blasts part of Destoroyah's face off. Destoroyah breaks into smaller forms, which swarm Godzilla, but he is able to annihilate most of them with an atomic pulse. They take on flying forms, but Godzilla fires his atomic breath to obliterate them, while also destroying huge parts of the city. The blast strikes the gang's VTOL. Though it doesn't destroy it, the damage is enough to force a crash landing. The gang gets out to watch Destoroyah reform in front of the new Godzilla. The Oxygen Destroyer monster howls, then it opens its gigantic wings and takes to the skies, determining that it will fight another day. Godzilla roars in victory. Before returning to the sea, the new king stops at the bones of its father figure and takes a moment to mourn him. The survivors watch as Godzilla leaves. From the Vortaak mothership, Lord Ghidrah has witnessed this event, then turns to Velicia.

Lord Ghidrah: He died, but another appeared. SpaceGodzilla has failed in the end. You disappoint me, Velicia.

The next day, everyone was dumbfounded by this chaotic battle. Heavy losses were dealt, and the injured are being tended to. Masato and his friends look out to the ocean. Natsumi holds Masato's hand.

Natsumi: We've lost over half our forces in this latest event. Destoroyah is still on the loose, San Francisco's a graveyard, and there's no sign of the new Godzilla.
Masato: What did we humans ever do to deserve this?
Natsumi: What do you mean?
Masato: If the Earth could speak, I'd say the Kaiju exist to punish us.
Natsumi: That may be, but there is good in this world, and it's worth fighting for.
Masato: Chiba, could you and the others give me and Natsumi some privacy?
Chiba: Sure. I just want to go home after today anyway.

The other five leave. Konosuke peaks out from the wall to look at them resting heads, but Mayu grabs him by the ear and pulls him away. Masato clasps Natsumi's shoulder, and they look at each other.

Masato: I think I need a break.
Natsumi: Me too.
Masato: I'll call tomorrow off and we'll have a day on our own.

The next day, they spend all day at a local festival like any couple would. As night falls, they gaze at the stars, then at each other. Masato and Natsumi share a passionate kiss, sure that nothing could ruin this perfect little day. They return to their home near the beach and spend the rest of the night there, resting on their patio and cuddling before they fall asleep into each other's arms. Back at the base, Ghidorah's mummified body is being readied for relocation far from civilization, as Taguchi finally decided to heed Masato's warnings as a precaution. Unknown to the people working, one of the space monster's eyes begins to very slightly open...
