I hardly understand it myself so my explanation of the Fourier Transform would be anywhere from entirely wrong to marginally almost right.

Fourier Transform in this Context:

The second panel is a component of the Fourier transformed version of the first panel. Filters can be applied to the image in this transformed state to achieve certain effects.
The panel Trixie holds up over Twilight would be an ideal low-pass filter, excluding higher frequencies (hard edges/sharp transitions) from the reverted image.
This is why Twilight appears as she does in the final panel.

It is a bad sign I understood this and immediately thought "I hope Twilight uses HDRI so she can losslessly round-trip, and I hope she sticks with magnitude and doesn't use her phase component, otherwise Flax Seed (the hippie from IDW) will be the only one that can look at her"
