Ubisoft blamed it on the Animus. Altair actually could swim, but the Animus had a bug in it. In the Ezio trilogy, they used the Animus 2.0, also known as Baby by Rebecca. In real life, they just couldn't afford a swimming animation for Altair at the time. It takes about $50,000 just to make an animation of somebody taking their shirt off.
