Yeah. As Jamal put it, butterfly effect. One small change, even if done with the best intentions, can have dire consequences. In this case from the moment Twilight summoned Spider-Man to Equestria (not knowing that there was no reverse spell and done so by the first Madame Web in order to "save" Peter from his supposed fated death), MJ never got the chance to comfort Peter after Gwen's death thus preventing them from ever becoming closer to each other and romantically involved and eventually married (Until One More Day, the worst Spider-Man story ever, completely ruined their marriage. But at least Renew Your Vows made up for it.) and without Peter, she would never have changed herself for the better like in 616. Heck, she even knew all along that Peter was Spider-Man even before they were formally introduced to each other.

My idea here is that Spider-Man's disappearance for years on Earth may have had terrible impacts on MJ's life (she may have lost people close to her because Spider-Man was not there to save them) for the worst. I'd like to think that MJ was there during Part 1 (as a way to tie-in events) such as having witnessed both the fight with Venom-Luna and the Endgame fight with Green Goblin that he shown to all of Earth and Equestria (seeing Nightmare Spider and learning the truth about where Spider-Man had been all this time) and figure out that Twilight was the reason why Peter disappeared, thinking she never gave him a choice to begin with, and MJ would blame her for all the troubles she had to endure as well as see her as a threat after witnessing her power in action. And without Spider-Man, the events of Spider-Island may have played out differently leaning victory in the Spider-Queen's favor (and the "Spider-Island" events is the reason why MJ is the Scarlet Spider here, as it is the base source for FooRay's concept for Scarlet MJ).

Very creative, would have been a nice story for her since she was hardly mentioned throughout Spiders & Magic. Also goes to show there could have been more results of Peter going to Equestria. While it's good for them, we don't know how his world was affected, plus how many friends he left behind, even if he didn't know. It's also cool seeing another Spider character.
