The Doctor and Ditzy went back in time in order to give Dash the Scholarship to summer flight camp where she met Fluttershy. That fixed the future nightmare future.

If you'll remember, she was enrolled by her parents. She, however, needed the rainboom to distract her so that she could work her magic instinctively to get into the school and make Celestia take notice. Rainbow dash going to flight camp was the only thing that needed to happen, that didn't in the Nightmare future.
