No, they can see each other-- that's why Sonic said they should run.
Sonic does not remember Scourge though-- the GOTF Sonic is from a different universe from the Sonic in the Archie comics. His universe's history is almost the same as the games, and does not involve many Archie characters. He's never met Scourge.
