I believe they were removed because the remakes were rushed, so it would be easier to just port the Mechakoopas from the previous games instead of creating brand new sprites and enemy AI.
I really like the remakes, but i can definitely understand why they're so controversial.

They were definitely rushed no doubt about it
It just didn’t feel like they were loved as they were made
The character of the originals is just gone in the remakes
Like even Cackletta she seemed off her expressions were nowhere near as exaggerated and that upset me way more than it should’ve
My very first game was Superstar Saga And Cackletta like, formed my childhood
And seeing them botch her up just makes me FUME-
And the music was way too soft
Cackletta’s theme was a mess it had too much reverb-
