I believe if the pokemon was raised from and egg or has been for a long time, Β there is a sort of aura link. I believe pokemon most common for my theory are starters, eggs, and a small handful of legendaries. In my case Giratina, Latias, Dialga, Rayquaza, (not sure if Heatran counts), Lugia, and Celebi, and Landerous

well, maybe u can catch ur pokemon in different kinds of pokeballs to tell them apart...

in the manga the tops are see through, but the in some art i have seen (like the comics) they had a symbol on them. Like a lightning bolt or flame and that indicated which pokemon was in which ball.

The top of the Pokeball is see through, or just memorization which shouldn't be too hard. You only have to memorize 6 Pokeballs (At most)Β and where they are on your belt or in your bag.
Memorizing information for a test is a lot harder than just the right location of your Pokeballs, sitting right next to you. Β
