Rose has nice colors and is of course a reference to Rose from Doctor Who show, so it's a natural character to develop

Lyra is actually a pretty minor pairup (I've only ever seen her paired specifically for the Dr. Whooves comic that had the huge cybermen plotline) otherwise it's almost always Derpy, with a few headcanons that paired him up with Twilight (back before she was a princess) and I think once or twice with Pinkie. I haven't seen a roseluck pairing until after the Breezies episode.

Do you remember the Breezie Episode(It Ain't Easy Being Breezies)?
When one of the Breezies is flying through the forest we see Dr. Whoowes, and Roseluck, and the doctor is wearing 3d Glasses, which is a clear reference to Dr. Who.

Future Twilight won't want to let them go because she missed them too much because she never got to say goodbye -- and thus, they never get to return, therefor seemingly just disappearing from present-Twilight's perspective.
Also, probably something horrible happens to Equestria because they weren't there to stop it because Twilight stopped them from coming back.
Or something.
