So, here's my question. If these three are supposed to save the world why in the world were they not protected from Zeilow? I mean if Lady Sol and the others wanted to make sure these guys won shouldn't they have been protecting them so this sorta thing wouldn't happen?

In Issue 9 Sonic, Shadow, and Silver persisted by asking to help out with this Zielo cause. They wanted to help, and Sol tried her best to give the team an easy mission.
But the demi gods can't protect them from Zielo, considering Zielo is the most powerful and looming threat in the series.

I mean like when they were children. Just to keep them out of Zielo's reach. I'm sure he's super powerful, and would have gotten to them no matter what they did, but this is just the thought I have in my head. Could they only identify the son's of Heephis once they activated their power? It seems to me they knew who they were long before that. Almost like their births were a ping on the celestial scale. I just feel like they should have moved them around found people to foster them or something make them harder to find while they're vulnerable. I know that the real reason is for the sake of keeping close with Sonic's actual canon and through it creating your own with the universe you've skillfully crafted. I dunno I read all of this within a day and I was going back through it to see what I missed and this is my biggest question. If the chosen ones are in danger where they are then shouldn't you do something? I'm sure I'm missing the bigger picture or maybe it has to do with growing their character or teaching them to control their pain, darkness and anger where the originals never did or had the option to. Which is one conclusion I have come to. Because if actual gods fell what chance do the SSS boys have of resisting the fall? Dunno figured I'd ask because the demi- gods didn't even warn them about what would make them fall or that was even a possibility for them. It's almost like your teacher giving you a test without telling you what your being tested on and expecting you to figure out how to fix it. I'm just rambling now. Apologizes hopefully you understand what I mean.

Why only some have both eyes black, and the others have only one eye normal? That my question

i believe the black eyes were caused from being burned and boiled from the inside caused by Shadow's energy wave of destruction and the normal eyes were maybe a bit stronger than the ones that were destroyed, so they survived, and it also looks like only looks like Shadow's attacks doesn't cause a soulless to turn to ash when their killed.
