So the President decided that because Sonic is a symbol of heroism and peace amongst the Mobians, if the humans kept him, the Mobians would have no choice but to stand down, and humans would be able to call the shots. Correct?

My idea is similar to yours. But I think the President made a deal with someone to where if he held Sonic "hostage" for a time their would be peace with some other force. I think the president is trying to gain power by allying with the mysterious people. I also think the others would capture Eggman for the president so he could kill him.
One of my reasonings are that the president said"I wish to use YOU as a peace treaty," and his evil smile. Thus Sonic is out of the way.
Of course, I could be completely wrong.
